I am not aware of a Linux version but I did look at using DMX lighting, which can be setup to talk MIDI. That means you could use any MIDI sequencer to sequence your lights, which are indeed available in Linux. In fact, you could use a full DAW-like solution (Cubase, Reaper, or for Linux Ardour I think) to handle both your MIDI and audio so you can make sure the two are synced to each other.
That said, I think moving to that would solve some issues and cause others and I haven't done that myself so I can't really speak to how it might be different. Since I'm already a MIDI guy, I may go the way of the DMX stuff once there are more tools for it (via the MidiBox project - sensing a pattern from me? :). If I do, I'll let you know. Alas, my house is not very conducive to amazing displays of music-synchronized lights...maybe for the next house...
