That's because the autorouter is stupid and doesn't know anything  
about electronics. It only understands to not cross two traces on the  
same layer.

It never hurts to manually route the "important" traces first. It's  
also a good idea to make WIDE traces for stuff that will carry large  
DC currents, something else the autorouter doesn't know. In this  
case, the autorouter is the wrong tool, just like using a hammer on a  
screw.
